That's rather magical. I suspect some other factor was to blame for
your problems.

My fear with directing users to touch the hierarchy before running
autogen.sh is that they are much more likely to introduce other
problems (like org units at the wrong depth). I think it's far better
to get the out of the box system up and running, keeping as many
defaults as possible, and then start to carefully tweak one variable
at a time.
